My 17 year old daughter has Juvenile Rheumatoid Arthritis (diagnosed at age 5) and recently has been diagnosed with FM. Will her arthritis flare ups be more painful because of the FM?

This is a difficult question to answer. If your daughter suuffers daily from fibromyalgia pain, she may feel worse when she experiences a flare of her arthritis than she might have if she were suffering from only one of these debilitating conditions.
I would assume that your daughter is being closely followed by a rheumatologist. Treatment will differ for each condition, although there may be some overlapping of treatments.
She has a difficult road ahead of her, which I'm sure both of you have realized. It is difficult to be so young and suffer from one of these conditions, let alone both. There are effective treatments for both conditions, although sometimes a little trial and error is in order to find the best treatment for each individual.
Your daughter will need a lot of encouragement to stay as active as she can, which can be difficult when you suffer from pain on a daily basis. Staying active will be important, as I'm sure her doctor has told her.
As to whether she will suffer more pain when she has an arthritis flare, I'm not sure of the answer to that, and it may be very individual. This may be a question to ask her rheumatologist.
